I would take the heat rock out asap. Bearded Dragons cant feel heat on their bellies so if he's laying on it and it's too hot he won't know and could end up getting burns.

So the past few days I've noticed Charlie getting darker than usual and showing his stress marks more than usual. His temps and lighting are fine and he's eating and pooping well. I did notice he's been shedding on his legs and tail the last week or so, could this be the reason for his dark colour?

Mealworms have a hard exoskeleton (chitin) which is difficult for bearded dragons to digest which is known to cause impaction.

Unfortunately they are solitary creatures and thrive better when they are on their own. One will always want to be the dominant creature and therefore the submissive dragon will suffer.
