Black spots, missing scales, bump on leg, crusty scales, not lethargic last vet said extremely yellow gums is viatmen deficiency.

I originally took it in for the gums, she said it was constipated and has a vitamin deficiency, I'm now thinking she was wrong, although she was right about the constipation, cleaned that up.
I have attached images of my worries

Hello,

The bump on the first picture is a femoral pore more prominent on males. So no worries there.
I am not sure what the black dot is, but sometimes they can get specks or dark spots on their
scales like a freckle that are harmless.
It looks like he is going to shed in a few areas on his head & beard area.
Are you referring to the saliva on & around his gum line?

Well, I'm not to sure what you mean by the Silvia, unless you're talking about the color of his gums, but they were pink but now they are yellow.
