New Bearded Dragon Shedding Problems

So, my mom made an impulse buy. She went to Petco and bought a baby bearded dragon. I disagree with this decision because: A). I believe all reptiles/small animals should be bought from a breeder if possible, and B.) she did not do any research at all before purchasing him. The only reptile-care experience she has has been mixing up CGD for my cresties when I go away for weekend trips.
The responsibility of taking care of the little guy has been thrusted upon my boyfriend and I, who luckily have a shared passion for reptiles and amphibians. However, neither of us know much about bearded dragons.
We've been doing lots of research to save the little guy, and my boyfriend and I believe we have food, lighting, supplements, and water down pretty well.
However, there are still a few problems.
Firstly, about a week ago, the dragon began to shed. His tail skin came off really nicely, however his upper body is still completely intact, even after two warm baths. I've read an article that says taking a few weeks to shed is normal for bearded dragons, however I am still uneasy since for the reptiles I'm used to, shedding is an overnight ordeal.
When should we begin to start worrying?
Also, his poop smells bad. Like REALLY bad. So bad, that when cleaning it up, I gag. It looks semi normal (or at least what I assume is normal), but its kind gooey unless it dries up. Could he have a parasite? I worry that he does, because since getting him my female crested gecko's poop has become runny and smelly.
Thanks in advance for the help!

Hi there, can you post pics of the little guy as well as his set up ? Here's how:

Than hit XIMG

It is normal for them to shed in stages, no worries about that. What is he eating, and how much ? It's possible that he has parasites, but the level can also be intensified by stress. Let him settle in with a good eating routine before you do anything else. After he's grown a bit you can have a fecal test done to check for parasites.

Welcome to the amazing world of bearded dragon carership.

As AHBD said, quite normal for a growing bearded dragons to shed piecemeal , unlike skinks and snakes who shed pretty much all in one hit. Very young beardies (hatchlings up to about 4 months can seem to be in virtually shed every 2 - 3 weeks , as they grow FAST !).

Things I find that help a little beardie with shedding are:
--- plenty of rough surfaces to rub on and crawl over
--- some nice pointy twigs scattered about in the rearing tub or enclosure (any old twig that you find in the leaf-litter in the forest will do so long as its too big to swallow, nothing mothsized will break or fall off, and it is heavy enough that it will pretty much stay put when beardie has a good scratch with it) - they love a good rub and scratch on anything rough or sharp when in shed.
--- a nice soak in a warm bath (no deeper than beardie's arm bits at about 35oC will often help with loosening a stubborn bit of shed ( on fingers , toes , or tail ).

Don't worry if beardie becomes depressed and goes of it's food for a few days when a shed is impending and even while shedding.... some do some don't , all perfectly normal.

A change in diet can result in a tummy upset along with the relocation stress that's normal when a beardie comes into new home , I suspect the runny / stinky poos are a result a major change in your beardie's diet , likely fed only cheap nasty foods and not a good diet when at the pet shop. This is normal and will likely come good unless he has a parasitic infection.
I'd use F10 Handwipes after handling the beardie if in doubt , this will kill any spores, microbes on the hands.
The change observed in your gecko might be coincidential, too late now to quaranteen the beardie from the other reptiles unless it is already,

Good idea to start keep a good record of daily husbandry behavioural things things like :
when fed + how many / much each meal
when it pooed
behaviours exhibited and when
and to record when it is shedding
also good idea to weigh beardie on a weekly basis (I find daily is gives too noisy a chart)

Good feeders for your new child are :
crickets or roaches (which are gutloaded and dusted daily with Ca powder, and with combined Ca and reptile vitamin powders 2- 3 days a week, I gutload my crickets with buk choi greens (any Ca rich green will do) , carrot and dry straight out the bottle RepCal Adult beardie pellets (the crickets love them)
calcigents aka calciworms aka phoenix worms (BSF maggots) are excellent feeders for hatchlings
small (mealworm sized ie about 1-2 inch long silkworms

Start offering greens and grated veg / salad daily from the getgo.

UVB at least rated at 10% UVB , 12 - 14% is better.

No water dish in enclosure.

Here's some pictures! Sorry for the bad quality. On his hot side, we have some leaves and a basking spot right under the heat lamp. On the cool side, we have some more leaves, a water dish, and a small food dish where we supply salad.
He is in a 20 gallon long which we plan on upgrading to a 40 breeder soon. We are using a uvb lamp, which I believe is 10.0. The basking lamp is 100wt and the temps get pretty high, 110-115 on the log.
I also posted some pictures of the little guy. The third one is the base of his tail, where hes having shedding going on.
Actually going to an expo this weekend, I'll look around to see if I can find any decor to help his shedding.
I'll watch him and his feces, and try to save up some money for a checkup within a few months.
Maybe my other gecko who's having problems just smells him or something and is getting stressed out? She happens to be gravid at the moment as well.
Is the water bowl a bad idea? Why?
Thanks so much for the help everyone!

<<< I suggest removing the water dish , few bearded dragons recognise standing water as something to drink from , and many will twig that a submerged poos don't pong as much , my 1st two as hatchlings would thermoregulate by sometimes sitting in their water dish and then they discovered the water dish made a great toilet, I rarely saw them drink from their water dish, so I removed their water dishes , my newest two have never had a water dish since I brought them home. Also standing water will add to the relative humidity in the tank and this can result in beardie developing a RI.

<<< I'd be wary of fake greenery , beardies have been know to eat plastic greens , and develop problems with impaction because they bits of green plastic are not digestable and become lodged in the small intestine blocking it.... very bad !!
I actually observed one of mine try to nibble some fake greeny attached to it's rock grotto , promptly removed it and removed the plastic leaves with a Stanley knife.

Mirage came out of brumation on April 26. He was doing great. On May 2 he started acting funny. We just redid his tank, and he keeps going into one of his hides. He just lays there. He shows no intrest in food. HELP!
is tape safe for fixing something in my leopard geckos hide?
Day 3 of brumation. It's a struggle. I really miss my little guy. 😔
Mirage entered brumation yesterday, I'm gonna miss hanging out with my little guy.
